</p><p>The FTP “organisms/” directory contains a list of the organisms for which we have SNP data, organized by common name, and followed by its NCBI taxonomy id number. For example, the organism “<i>Homo sapiens</i>” is listed as “human_9606”.</p><p>Click on the organism of choice to access the ftp report files available for it. The FTP directory name for each organism is in the format "speciesCommonName_taxonomyId", where the number portion of the name is actually the NCBI taxonomy species level tax id. So, directory cow_30522 actually represents a <a href="/Taxonomy/Browser/wwwtax.cgi?id=30522" ref="pagearea=body&targetsite=external&targetcat=link&targettype=uri">Bos indicus x Bos taurus hybrid</a>, while directory cow_9913 actually represents <a href="/Taxonomy/Browser/wwwtax.cgi?id=9913" ref="pagearea=body&targetsite=external&targetcat=link&targettype=uri">Bos taurus</a>.</p><p>The problem with using specific organism names as directory names is that the scientific names for an organism can be quite long and are not necessarily obvious enough to a wide user base. Common names like “Salmon” are easy to grasp but may be not specific enough since dbSNP may contain several different species of the same organism (as is the case with salmon), so we decided to use the "speciesCommonName_taxonomyId" format as a compromise.</p><p>To help users better understand what each organism directory contains, I will propose that a "directoryName_to_organismName.README" file is placed in the dbSNP FTP site at the “/organisms” directory level to explain the directory names. This readme file would have three columns:</p><p>Directory_name │tax_id │organism_name</p><p>So for cow_30522 the entry in the README file would be:</p><pre>Directory_name│tax_id │organism_name <br />Cow_30522 30522 Bos indicus x Bos Taurus</pre><p>Until the above “README” file is in place, you can get the full taxomomic descriptions for yourself by doing the following:</p><dl class="temp-labeled-list"><dt>1.</dt><dd><p class="no_top_margin">Go to the top of the dbSNP home page where there is a text search box drop-down menu following the words "Search Entrez" and change the menu from “SNP” to “Taxonomy”.</p></dd><dt>2.</dt><dd><p class="no_top_margin">Put <a href="/Taxonomy/Browser/wwwtax.cgi?id=9913" ref="pagearea=body&targetsite=external&targetcat=link&targettype=uri">9913</a> or <a href="/Taxonomy/Browser/wwwtax.cgi?id=30522" ref="pagearea=body&targetsite=external&targetcat=link&targettype=uri">30522</a> in the text box to the left of the first text box and press "Go", and you will get a taxonomy report for it.</p></dd></dl><p>(<b>11/24/08</b>)</p></blockquote></div></div></div><div id="FTP_Navigating_dbSNP.FTP_Site_Documentat"><h2 id="_FTP_Navigating_dbSNP_FTP_Site_Documentat_">FTP Site Documentation (Docsum)</h2><div><h4 id="FTP_Navigating_dbSNP.the_file_docsum_200">The file docsum_2005.xsd.old has an attribute called "physMapStr".
