May 2023 Release of Stand-Alone PGAP"},"content":{"rendered":"<p>We are happy to announce the release of a <a href=\"https:\/\/github.com\/ncbi\/pgap\/releases\/tag\/2023-05-17.build6771\">new version<\/a> of the stand-alone <a href=\"https:\/\/github.com\/ncbi\/pgap\">Prokaryotic Genome Annotation Pipeline<\/a> (PGAP) with many exciting new features.<\/p>\n<h5>Improved user interface<\/h5>\n<p>This version has an improved user interface that takes the genome FASTA file and associated organism name directly on the command line. For example, to annotate a <em>Vibrio cholerae<\/em> genome sequence in the file Vchol.fasta:<\/p>\n<p><tt>pgap.py -r -g Vchol.fasta -s 'Vibrio cholerae' -o Vchol.annot<\/tt><\/p>\n<p>For more details visit our <a href=\"https:\/\/github.com\/ncbi\/pgap\/wiki\/Quick-Start\">Quick Start<\/a> page. <!--more--><\/p>\n<h5>Additional output files for better interoperability<\/h5>\n<p>In addition to the <span style=\"color: #000000;\">GFF<\/span>, GenBank, and protein FASTA annotation files that PGAP has always produced, it now provides:<\/p>\n<ul>\n<li><strong>annot_cds_from_genomic.fna<\/strong>: nucleotide sequences in FASTA format of all coding sequence (CDS) features annotated on the assembly, based on the genome sequence.<\/li>\n<li><strong>annot_translated_cds.faa<\/strong>: protein sequences in FASTA format of CDS features annotated on the genomic records. The sequences are the conceptual translation of the nucleotide sequence provided in the <strong>annot_cds_from_genomic.fna.gz<\/strong> file.<\/li>\n<li><strong>annot_with_genomic_fasta.gff<\/strong>: annotation in GFF format followed by the ## FASTA pragma and the genomic sequence(s) in FASTA format. This makes the file directly useable by <a href=\"https:\/\/sanger-pathogens.github.io\/Roary\/\">Roary<\/a>.<\/li>\n<\/ul>\n<h5>More Gene Ontology (GO) terms in the annotation<\/h5>\n<p>PGAP assigns function to predicted proteins based on hits to <a href=\"https:\/\/www.ncbi.nlm.nih.gov\/protfam?utm_source=ncbi_insights&utm_medium=referral&utm_campaign=pgap-release-20230612\">Protein Family Models<\/a>, such as protein profile HMMs, Blast hits, and domain architectures. New in this release, <a href=\"http:\/\/geneontology.org\/\">GO terms<\/a> and <a href=\"https:\/\/iubmb.qmul.ac.uk\/enzyme\/\">Enzyme Commision (EC) numbers<\/a> associated with domain architectures are inherited by the annotated proteins.
