Sequence data from the ongoing avian influenza A (H5N1) virus outbreak in cattle<\/a> are now available through NLM\u2019s NCBI resources NCBI Virus<\/a> and NCBI Datasets<\/a>.<\/p>\n These data were submitted by the U.S. Department of Agriculture (USDA)<\/a>, U.S. Centers for Disease Control and Prevention (CDC)<\/a>, the World Health Organization (WHO)<\/a>, Iowa State University<\/a>, and St. Jude Children’s Research Hospital<\/a>.\u00a0 <\/p>\n You can access GenBank<\/a> virus sequences, annotations, and metadata for all viruses in our archive, including Alphainfluenza virus, via NCBI Virus<\/a>. A variety of filters are available to select sequences that match your research interests, and many fields of metadata are normalized to make data comparisons easier. For example, the following set of filter terms will provide all H5N1 sequences from the U.S. from December 1, 2023, to May 16, 2024, which were isolated from human hosts (Figure 1). To search for sequences from specific sample types such as milk, use the isolation source filter.<\/p>\n Coming soon! We are working on providing influenza genomes consisting of a full set of segments grouped by sample metadata, and they will soon be available through NCBI Virus. Stay tuned for more information.<\/p>\n Access data programmatically with the NCBI Datasets datasets<\/em> and dataformat <\/em>command-line tools. Use genus name (Alphainfluenzavirus<\/em>), taxid (197911) or NCBI Nucleotide accession. You can filter by date, host, and geographic location. See our help documentation<\/a> on command-line access to get started. You can also refer to the Alphainfluenza virus documentation for further details:<\/p>\n You can submit your influenza virus sequence data reads to the Sequence Read Archive (SRA)<\/a> or assembled genome data to GenBank<\/a> using the NCBI Submission Portal<\/a>.
